Does anyone know what determines the flavor of gem that results from salvaging an item? For instance if i am looking for flawed rubies are there certain items i should pick up or is it completely random? I haven't been able to figure this out.

Also does the class of item you are using for a base item matter when crafting? You can put in anything from normal items to unique items, I tried testing it on a few uniques but couldn't tell if there was a difference.

Color of gem from salvaged item is random. Oils depend on item quality. Quality, quantity of material is based on item quality level.

Item quality (magic,rare) doesn't matter for crafting. Type of basic item doesn't change. If you use RAGS you will get crafted RAGS. Level of affixes depends on recipe QLVL.

I have another question. I just finished the Normal difficuty with Mage, and am lvl 6 on Nightmare, but didn't find any gems so far, or other ingredients from the recipies...
Will they come later on, or did i miss something? I just have no idea how to craft

For gems and another crafting material you must salvage items on the anvil next to Griswold. But you can see and use that anvil only after "Anvil of Fury" quest.
