Issue continuing savegame

Hi, this issue is really irking me, so I decided to get help straight from the source.
I've been running the game in administrator mode, and it DOES save my progress, but only on my character.
Every time I boot up the same character, it spawns me in front of the house, and my progress on the church is reset, so it gives me a different layout.
However, the town is also the same, as my well is always poisoned, and it recognizes that I have already accepted the Butcher quest from the wounded villager.
I'd appreciate any sort of help, as the constant cry of "The sanctity of this place has been fouled!" is driving me mad.
